There is not much known about the origin of the Yonaguni. This small pony is a native of the southwest islands of Japan. Most people believe that about two thousand years ago during the Jyomen Period these small ponies were introduced from the southern islands. At this time these ponies were used for transportation and farming. In 1983 Professor Ken Nozawa of Kyoto University claims that the gene characteristics of this breed designate a relationship to the Cheju breed in Korea. The Yonaguni ponies have become less important because of the technological advances and the numbers of these ponies in Japan have been drastically decreased. By 1996 there were only about seventy-five living Yonaguni ponies. These ponies were located on the Yonaguni Island on the East and North Ranches on the west side of the Yaeyama Islands. Today the Yonaguni are only seen on a few ranches but will remain as a cultural asset to the islanders.
